I've only ever played Pokemon with my little brother. MTG looks cool, but I've never played, so Pokemon gets my vote, I guess, although I don't own any of the cards myself.

I've actually never played any, I think. I have pondered making my own game involving strategy use with card playing, but then usually just settle for playing a normal cardgame like Hearts, Poker, etc. I was actually thinking of using stuff from Paladin for it (characters, etc.).

I played MTC when if first came out and stayed with it until fifth edition. I liked the Yu-Gi-Oh TV show but I never played the game. I tried the pokemon card game but I didn't really like it.

To be honest, I liked yu-gi-oh! as well. I remember how fun it was.
I played Pokemon, but got bored with it too quickly (too much luck involved. Not enough strategy.) Magic was very fun, too, but for some reason, I couldn't like it more than yu-gi-oh (I guess I liked the idea of the anime creatures and names rather than the Western concepts of Magic). I don't really play card games now, but I'm pretty sure that could change. for me, yu-gi-oh and magic would be my faves.
Edit:
BTW, I also remember making stories involving yu-gi-oh! (not the cast of the actual show. My own original characters and a lot of original cards)

Yeah. I've got some in a box somewhere. I may just get back in the game. It's not that I didn't like it. I just needed a break from it for a while.
In fact, it is thanks to the RPGs I played that got me into the game. The monsters and spells reminded me of various RPGs (some reminded me of FF).
I used to like the show, but lately, the storyline has many plot holes in it. It's because 4Kids, the company that dubs it, cut out most scenes in the show that might have not been suitable for children. While there were some scenes and graphics that should have been cut out (such as blood, cussing, and all that like), some of the stuff was pretty silly to take out, such as one guy's brother dying. Instead, his brother was "captured".
