Okay, I made a custom script that changes time of day and weather at fixed intervals, which is determined by a variable. This way, I can transfer this variable to a new map, and the time won't reset to noon.
It works how it should, but the problem is that when I enter a new map, it begins at noon and switches to the weather/time that existed before I entered the map. I want to get the screen to remain black until the transition is complete, but I am having trouble accomplishing this.
What should I do?

Doan taught me this trick a long time ago and it's the best, and I think it's what will solve your problem:
Change the Screen fading in from black to transparent to happening in an Action Script instead of the "To Map/Facing" Script.
Explanation:
The "To Map/Facing" Script runs immediately whenever the player enters a new World Organization, and thus runs before Action Scripts such as your weather/time Action Script.
Thus, making the Screen fade in from black to transparent in an Action Script instead of the "To Map/Facing" Script will solve your problem, because the Screen will be black for the first Frame while your weather and time get set and the player won't see them at the default Noon and whatnot.
...If you (or you Smurf) need more help please by all means ask!!
Also, this also helps for keeping treasure chests open after they've been opened but not letting the player see them closed for a second when they enter the World Organization, so it's a good idea for everyone to do. (that's what I learned it from Doan for)

It works now! ...however, there is a pause between the music playing and the screen fading in. I'm aiming for a perfect transition, but since the script is an action event, I can't add "Sound: Map Music" to the script, and making it Content puts the script in an infinite loop (which is basically a game freeze). In addition, I can't make two events occur at the same time, which would make this perfect. Any workarounds?
